I am currently using the Backup App in Tonido 2.37.0.17274 on Linux, and I find it quite useful in backing up files to an external USB drive. I don't see Backup listed on the Tonido website as an available app, and I see a lot of talk in here about overhauling the app. I'm wondering, is the current plan to depreciate Backup and replace it with Sync?

Yes, Backup is getting overhauled in 3.x releases. Backup and Sync have different purposes, so we expect both to be around.

Please note that on Tonido 3.0, Backup will actually drop support for non-local backups because the whole Tonido Group support is being dropped and it will be replaced by a Tonido Backup client similar to the Tonido Sync client.
