I'm a new user to the Tonidoplug2 and I noticed a huge difference in performance using ext3 or ntfs in SAMBA.

NTFS - roughly 6MB/s read and 6MB/s write.

Ext3 - roughly 32MB/s read and 23MB/s write.

Yes, we recommend using EXT3 attached to the HDD.
