Under "Account Settings" there is a backup wizzard to backup the "Account Directory" on TP1. I cannot however find any way to restore the account files from the backup.

There is no automatic restore, it is manual unfortunately.

I was unsuccessful in copying the backup thots.db and the workspace.db back to the account directory. (I tried copying the files through ssl and also using the copy and paste command in tonido) Would you please help me with the linux commands to complete the operation.

You need a SFTP client like FileZilla. Download it and open your remote TonidoPlug files using FileZilla with the same credentials as SSH. Then just browse to the correct directory and copy the new file in (make sure to backup whatever is there first by downloading first).
